Title: CellFinder
: An Integrated Stem Cell and Developmental Biology platform and data repository
Abstract:
Cells as the building blocks of tissues, organs and organisms are a natural key unit for data integration. The central importance of cells in the establishment, maintenance and regulation of tissues and organs has long been recognized. Hence, an enormous body of cell related data has been accumulated, including histopathological, cell-anatomical, substructural, proteomics and genomics as well as functional data. Many of these data are only available from in vivo analysis, while others have been derived from in vitro analysis of cultured cell types. The body of cell-related information on the single cell level is rapidly increasing, however, resources that comprehend the available data on specific cells are not available and complicated by the diversity of data source, context and format.
CellFinder aims at mapping information related to the cell unit as a basis for increased comparability of data, cells and their relation to more complex systems. To organize the data stored in CellFinder we have developed a novel ontology that allows the annotation of data from the organ down to the single cell level and mapping of homologous entities between species. Furthermore this ontology allows mapping of developmental data and cell lineage differentiation. Existing taxonomies such as the gene ontology (GO) or Foundational Model of Anatomy (FMA) are used for data annotation. Here, I will present an approach to map stem cell related data in CellFinder and discuss the use of CellFinder for systemic modelling of organisms.
Current work concentrates on the integration of existing cell biology datasets to assimilate the diverse dimensions of molecular, functional, anatomical and cyto-histological, as well as auxiliary data.
