Title:
Cancer Genome Analyses to Personalize Treatment: From Microarray to Next-generation sequencing data
Abstract:
Recently developed high-throughput biotechnologies allow mapping of the complete genome sequence, and molecular and cellular features of human disease. Finding associations between human disease and various ‘omics data including gene expression, DNA copy numbers, and next-generation sequencing data can shed light on the molecular and cellular mechanisms underlying complex human disease, but calls for new computational approaches for its analysis.
To address these challenges, we have developed and applied computational approaches to integrate various types of genomic data for biomarker discovery, cancer outcome prediction and patient stratification. (1) we developed a graph-based approach to identify reproducible biomarker from multiple independent microarray gene expression datasets; (2) we developed a novel graph-based learning algorithm, HyperPrior, to integrate gene expressions/copy number alteration with biological prior knowledge such as human protein-protein interaction network for biomarker discovery and cancer outcome prediction; (3) we developed a network-based integrative analysis to discover common and cancer-type specific disrupted pathways by copy number alterations across 16 cancer types for the development of novel therapeutic targets and strategies. Finally, we analyzed next-generation sequencing data to discover structural variations related to therapy resistance in prostate cancer. These methods and analyses can provide a systematic understanding of the mechanisms of cancer development and progression, and thus suggest the potential for a guide to targeted therapy in cancer patients. These are joint works with Mayo Clinic, IBM TJ Watson, and Genentech.
